I cleaned my IAC just a minute ago but forgot to mark its alignment, I started the car and all seems well but wanted to see what I should do before I went for a decent run...how do I get it aligned properly, what happens if its not aligned?

What do you mean not aligned? If the port points the right way to connect with the hose, its all good. There is some adjusting to do with the screws on each side of the white cap, though. . . I'm just not sure how you're supposed to do it.

Based on looking at the IAC while cleaning it, this is what I came up with.
The alignment seems to be for the default air valve/door setting. The electronics probably adjust it from there, so the alignment is like the reference point. The magnets in mine actually wanted to put it in place properly as I reassembled it.
So if it's not aligned, the car would idle funny or die as if the intake hose to the IAC was disconnected. I don't think anything worse would happen.
Try starting the car at different times of day, both cold and hot.

Get it so the valve is pretty much half open / half closed. When you move the magnetic head it will move the valve....just look and see how the valve is positioned.
Also, you should be able to see an indentation where the magnetic head was at....get it close, and you should be fine.
