-Is there a difference between a manual ecu and an automatic ecu? if so, what does it affect? how can you tell which one you have?
-example: My 92 ss started out as an automatic but a previous owner swapped it out for an impreza 5 speed. is there a way to tell what computer i have? or would the car just not run if it didn't have the right computer?
-any help is appreciated!

If it's an SS, then the ECU is the same between auto and manual. The turbo ECU has the code for both and the harness tells the ECU what transmission the car has.
