wet trunk

Hello all. I am new to the whole Subaru experience. I just got an 92 Legacy FWD with 120,000 on it. Got a few issues with it first one to be atacked is the fact that I have water in my trunk. The plastic tray's pockets are full of water and cannot tell whether or not it is coming from the back window or from the trunk seal. It is frozen now (hovering around 0 deg F) and I cannot even get to the spare to check the pressure. Any commen isuues with this? I love the car so far, my experience has been mostly European as it replaced a 1980 Mercedes 280SE.
